Gen. Peter Pace is entitled to his beliefs, so long as he expresses them as private beliefs. He loses that right when he expresses them as part of an organization whose beliefs are broader. I did not see the article; I do not know in what context he uttered them.
He is entitled to freedom of expression without criticism so long as he addresses a group holding identical beliefs. The instant he addresses a group with broader beliefs, he loses that entitlement.
